植物通用型 riboPOOL 可以覆盖开花植物的主要门类:

包括30 多个目(见下图)常见物种,如下:水稻 · 麻疯树 · 大豆·土豆 · 棉花 · 咖啡·胡萝卜 · 洋蓟 · 橄榄·拟南芥 · 玉米 · 翠菊·小麦 · 苹果 · 橙子·荞麦 · 及其他。

植物通用型 riboPOOL的β测试结果

开花植物的去除效率大于91%。值得注意的是,在原始藻类绿藻中rRNA去除效率为80%,表明植物通用型riboPOOL可以应用于被子植物以外的植物门类。

riboPOOLs应用方向:

  • 高丰度RNA的消耗
除了rRNA外,在测序数据中发现的丰富的组织特异性mRNA(如珠蛋白)或其他丰富的RNA的去除也可以用riboPOOLs来进行。
  • 转录组测序(RNA-seq)
RNA-seq是一种高度准确且灵敏的转录组追踪工具。然而,一些丰度很高的RNA种类却影响了NGS文库制备,浪费了宝贵的测序资源。在提取的总RNA中,核糖体RNA(rRNA)占比最大,约90%-95%,mRNA占2-3%,还有2-3%是非编码RNA(lncRNA、tRNA、microRNA等)。所以,在RNA测序的过程当中,首先要解决的问题,是如何去除核糖体RNA。riboPOOLs能够高效去除与研究无关的RNA,让研究人员更高效地利用测序资源。
  • 核糖体图谱分析(Ribo-seq)
核糖体分析涉及核糖体结合RNA的测序,以评估翻译组。在RNA-Seq之前,需将受核糖体保护的RNA片段分离出来,并进行rRNA去除。由于这些片段的范围为17-35个核苷酸,rRNA的去除效率预计将低于典型的RNA样本。人类riboPOOL已被应用,且rRNA去除效率在50-80%之间。为了进一步增强rRNA的去除能力,在rRNA去除后,还可以采用定制化riboPOOL进一步去除残余rRNA序列。
  • 宏转录组(Metatranscriptomics)测序分析
Pan-Prokaryote riboPOOL被设计用来从所有主要门的广谱微生物中去除rRNA,使其成为一种通用的微生物rRNA去除工具。它可用于含有已知和未知微生物(如土壤、污泥、病原体感染组织)的复杂环境混合物或微生物组样本的rRNA去除。
  • 用组合riboPOOLs去除多个物种的rRNA

为了从含有多个物种的样本中去除rRNA,或为便于在包含多个物种的样本中使用一种试剂盒,可以使用组合riboPOOLs。这些可由客户指定以一定比例进行组合,至多可实现四种现成riboPOOLs的混合物。对高质量RNA样本的内部测试显示,组合riboPOOLs(人类/小鼠/泛原核生物)从人类、小鼠和大肠杆菌RNA中去除rRNA的表现与物种特异性 riboPOOLs效果类似。然而,siTOOLs不能确保组合riboPOOLs在所有样品类型中具有相似的去除效率,因为去除效率也高度依赖于样品的质量。
